When I think about it maybe the Matrix story isn't over just yet, as not all of the machines may agree with the Human/Machine peace pact (The Frenchman for instance. He'd lose everything) Some may rise up and fight against other machines, inside the matrix it may be programs against programs, and maybe even agents against agents. Of course this would mean humans would be dragged into this cival war cause if the Peace wanting machines fall, then the whole war would starts again.
I doubt this could happen in the form of a movie but maybe a book?
