In Revolutions, what is going on when the machine goes through Neo on the Logos?

alright, i cannot find where it was explained in a simple, easy to understand way, so here goes...

That golden (glowing) Sentinel is not real. At least, it is not physical. Think about everything we see in golden code...it is from the Source, rather, is connected directly to the source, in Machine code (which brings up an interesting point about Seraph... ). The entire Machine City, 01, is glowing to Neo, because it is the machine code that he is seeing that is Directly connected to the Source. Now, if you were an admin for a company, and you realized that someone was manipulating your servers for their gain, what would you do? deny their IP? no, because that is easily changed. you would send them a DOS of sorts, a denial of service that would cause them to be unable to connect. A virus, in a way. This is what the glowing Sentinel was. It was machine code, sent from the Source to Neo, because neo was "doing something he's not supposed to be doin'". He is basically hacking the mainframe, and the admin, or Source, is trying to break his connection, by breaking his concentration. It is, in essence, sensory overload, causing Neo to be unable to stop them anymore.
