If Kingdom Come Superman has kryptonite (he's immune to it) he'll win, otherwise he's toast.

Not completely immune...just much less vulnerable. It would still affect him some though.

But the X-Files guy is right. Pre-crisis is crazy powerful...KC doesn't stand a chance without some kryptonite or a really good hiding spot.
