It seems like no one is going to get it unless I give this huge hint: to transmute a substance an alchemist must understand what the substance is, the first of three steps in transmuting (understanding a substance, breaking down that substance, reconstructing the substance; Scar only performs the first two).

nobody every really answered this question despite the huge hint so I will

Ed transmuted his Automail into Different Metals he did not announce the metals as he did them and did it completely random therefore each time Scar went to use his ability it failed because his arm was set up to destroy the original metal or last metal that it determined made up Ed's Arm Ed admitted after that he could not do it many times because the Arm would weaken eventually from the pressure of the change

Cyborg 009 - In the Final battle with Black Ghost, I (Joe/009) fight the Skull Robot but then finds ou tthat he is not Black Ghost who or what is revealed to be Black Ghost in the end
