The battle goes pretty much like Marco Polo:

Flash: Marco!

Atom: polo!

Flash: Marco!

Atom: polo!

50/50, half the time Flash runs until he finds a way to find him, the other half, Atom kicks his brain in.

ONE THING Flash can do is to drain ALL the kinetic energy in the area until molecular motion is completely stopped and its absolute zero. If Atom is within that size range, his brain and motor functions should also seize to function. If he's smaller than electron or the size of tachyon or string or something than all bets are off.
