In some comics, the origin of Kryptonite is that it was formed in the crust of Krypton and just become fatal to Kryptonians.
The best origin, in my opinion, is that Kryptonite is pieces of Supermans' homeworld that only became radioactive from the explosion of Kryptons' red sun, so it is covered in radiation from the red sun, thus becoming fatal to him. I think this is the case in the Superman movies.
They should make it that that is its origin in every version.
