They both had equal power, but Joseph didn't have the built-in 'circuit breakers' to keep his powers in check.

That makes Joseph more powerful if a fight goes the distance. But then again if he exerts himself too much, he would die as well.

Nah, Joseph was more powerful because he was the younger one of the two, but as he was a clone and was imperfect, the major power usage was more than his artificial body could take.

Magneto had the skills though, the more finer control over the EM spectrum.

I don't think age had anything to do with it...it was more that he didn't have the ability to control his power when pushed to the max. I can almost remember the dialogue.
