Mxy's power levels fluctuate in comics, just like most characters. Some might call the scene involving Superboy Prime bad writing or PIS, given the contradictory evidence against it.

Do you have any contradictory evidence that Dr. Manhattan is significantly weaker than Mxy? If not, the writer's intent takes precedence over speculation.

If i was making that assertion then Mxys greater feats would be proof of superior might. You are the one who champions feats over all else after all.

Phoenix Force was literally stalemated by a minor deity Tiger God who was created by humanity's fears in its own place of power. Tiger God was overpowered by both White Tiger and Black Panther, literally street tier beings.
