I'm guessing he can't defeat beings that surpass the power of Marvel ubers like Matrix/Merlyn,
Fury did.
I'm guessing he can't harm a being like uber Matrix/Merlyn, which Fury also did.
I'm guessing he can't instantaneously teleport himself/others across UniverseS on a whim,
allowing Fury to bfr cats easily.
(so basically there's nothing Prime can do to harm Fury)
Fury also has speed-blitzing battle speed, (if need be in a h2h situation)
blasts that have disintegrated Britain Corps even Brian (with their protective suits on)
Fury also killed, easily, every hero in Reality Earth-238 within two years.
Earth-238 contains a counter-part mirror copy of every hero in 616.
Finally,
there's Fury's adaptive capabilities, which makes it even more incredible,
well, besides its phenomenal durability.
Fury's coolest power is the ability to adapt to any situation it's in,
it can literally just create on itself apparatuses, weapons,
even materials with different elements if need be to win.
