Red Skull with prep can do some serious damage, but Iron Man with Extremis would simply override the Red Skull's tech.

RS could use the same thing that the Skrulls or Ultron used. Its not impossible to hack extremis.

No, it's not impossible. However, I don't think the Red Skull would know enough about Extremis (if he's aware of it at all) to figure out how to override it with only two month's prep.

RS had moles in SHIELD, where Iron-man worked, sure he wouldn't have the specifics of extremis but he would certainly know of its existence. He can try something else too, but screwing with extremis sounds simpler than trying to overcome IM.
