Phoenix force abilities are Future Life-Force Tap: The Phoenix Force can tap into the energy provided by life-force reserved for future generations, thus denying them existence. How can she not have done anything directly and then in the next line you say she amputated a timeline? Either she did or she didn't, and we all know she did.
Amputate means to remove something by cutting it off, if she amputated a timeline, then that means she removed it from the the timestream, when things are removed from the timestream they for all intents and purposes do not exist, 15104 was nullified when it was removed, it's point of divergence was the Scott thing. The universe was wounded by the amputation, 150 years of it was removed, Scotts new decision did not nullify 15104, because it was already seperated from the megasystem, Scotts decision grew a new future for 616 which makes that decision the point of divergence between the two.
