It wasn't that she was too skinny for Transformers 3.

She made some comments in interviews describing Michael Bay as being "Hitler" when he was directing on set.

Spielberg, being a producer, didn't like the negative vibe her comments were getting in the press & so he told Bay that Fox was no longer needed prior to filming T3.
