I'm not sure if this has been talked about by anyone previously (involved with the movie or otherwise), but this weekend, Matt Cohen's Bagged And Boarded Podcast talked with David "Solid Snake" Hayter (writer of X-Men and X2) and Hayter dropped some hints as to the original intent of X-Men 3 and what was set up as far back as X-Men.

The details he gave were that in the original movie, Xavier specifically says that Magneto's machine "doesn't seem" to have any affect on mutants but there were subtle hints starting with that movie that if affected Jean. The original plot of X-Men 3 would have involved Jean developing her powers more similarly to the comic. It would involve a war on a much bigger scale with mutants being rounded up in major cities, provoking Phoenix to begin a violent assault against humanity, culminating in a battle in Washington where she melts monuments and decimates the entire US military. Also in the original script, Wolverine isn't able to bring himself to kill Jean and she tosses him aside like a rag doll.

Personally, I would love to see this tailored and reused in a third first class movie as tying into the ultimate split between Xavier and Magneto.

Thoughts?
