What can Wesker even do to him?

Neo only "beat" him by Matrix magic, but physical blows were only an inconvenience.

Agent's only exist in the Matrix by taking over other programs. In a real world fight I'm assuming he has his Agent powers, but can't just jump to someone else like in the Matrix. So just beat his ass.
