Flown from earth to the moons distance from mars in moments (takes light 20 minutes, you can see Mars looking about the size Earth would from just beyond the moon- mars is smaller)

I haven't read much Nu52 Atom but the scans I've seen show him also capable of pretty high speed.

Thawne's advantage against normal speedster is his negative Speed fore that affects speedsters powers. Neither Comet, nor Atom use the speed force for speed so it won't help here.

Post resurrection (Mystery in space) Comet had a better chance against Black in TP with the TP upgrades he had, but I don't see his disadvantage as giving much to team two.

Thawne's main advantage is his time manip. He's able to 'freeze time', almost.

Whereas Cap Atom, whilst he too can traverse the timestream, does not dare to muck things up.
