Possible contenders:

Banites vs. Bane trolls
Sheevites vs. Antedeluvians
Sheevites vs. TOR brigade
------------> Sidious vs. Vitiate

^ probably the big ones that I can remember, but also:

Yoda vs. Sidious (RotS)
Anakin vs. Vader
