while Batman is currently helping SuperMan to fight Darksied. the joker when on criminal spree and and sent his thugs attacking people in gotham Amanda waller Hire Solid Snake and otacon to track down and KILL THE JOKER!!!!!!

Solid Snake must break into Joker base and fight his way though his thugs to get the Joker
