ghostman
which one of these characters has fared better against matter manipulation/matter transmutation?
ShadowFyre
Not sure, Hulks healing factor is his defense against it, Thors entire being exists on a different level or time or some nonsense, not sure about Supermans defense against it.
Tbh, I cant even remember many instances where it has been used against them
Galan007
Superman.
spetznaz
Hulk.
Didn't he go through glass that was supposed to teleport him?
Digi
Seeing as how DC tries to make Superman "a fact of the multiverse" or some nonsense, probably him. "Has fared..." in the OP implies direct feats, though, which will be tricky to come by for any of them.

Hulk. The guy was turned to stone and bypassed it. The guy was turned to the size of a mouse and bypassed it via rage. It works against him but he usually bypass it. Turned into glass and bypassed it. The list goes on and on and on.
TethAdamTheRock
Hulk picks up Mljonir and proceeds to bash supermans head in
