Galactus was the 'big bad' in that book, so I've always thought that's who Reed was comparing cosmic Supes to when he gave him the #2 accolade. /shrug

There is nothing to assume.
At that time, he didn't exist. Unless you retro-actively put him in there and assume the cross-over was canon (and even then, you have KMC rules against crossovers, but I digress).
But... most importantly... Reed hasn't met him yet --- he had literally no idea TOAA existed.
Galactus is often described as the most powerful being in the universe (meaningless lip service), even though we know he's never been the top dog in Marvel's cosmic hierarchy... even when fused with Gah-Lak-Tus or when he was Lifebringer, he wasn't the top dog.
But it's only logical that Reed compared Superman to Galactus in that story.
