Did Niobi survive or did her ship perish ?

I think she did survive. In the end of the game Enter The Matrix, she talks to Ghost about what to be expected in Matrix Revolutions

well first off, Niobe and Ghost are alive-
they are stuck in an uncharted engineering tunnel-(Rabbit Hole)-
There ship doesnt work-
In Revolutions, some people will have to go and search for them-
i think that while they are down there they will find something else important-
that is just a guess of whats to come----........
