As "What if" covers beyond X-Men, then this could be in one of the more general forums.
Heroes
--------
Thordis (What if Jane Foster had found the hammer of Thor) - she caught on the use of Thor's power rather quickly, despite the fact that she had no ties with it in a former life. When Loki tried to trick her in relieving the hammer, she realized it and defeated him. I think she could have made a great alternative to Thor. Sadly, she did not get the one she loved (Odin wasn't that suave to get her).
Wolverine (What if Wolverine was an agent of SHIELD) - Wolverine not only rose up in the ranks of SHIELD, but he eventually replaced Nick Fury after his death. He also successfully united normal humans with mutants for a peaceful existence.
X-Man (What if Hulk had the brain of Bruce Banner) - on the coming of Galactus, Hulk, Reed Richards, and Professor Xavier used an instrumentation to unite and create a character known as X-Man, who was not only strong mentally, but also physically. Through a mental battle, they were able to stalemate Galactus and eventually cause him give up and find another planet.
Villains

Silver Surfer (What if Silver Surfer possessed the Infinity Gauntlet) - on obtaining the gauntlet, he tries to make a Utopia where there is no hate, painful death, etc., but it took Shalla-Bal to finally convince him that he wasn't worthy of such power. Before destroying the gauntlet, he creates an isolated Utopia for just him and his companion.
Others
--------
Galactus (What if the Avengers had fought Galactus) - he basically manhandled the Avengers, until the Watcher Uatu inteferred and both begin fighting. Galactus swiftfully defeated Uatu and used the energy converter to drain him of his powers. Galactus shows an emotion that is little emphasized in normal stream as he cradles the lifeless vessel and returns the body to the home of the Watchers.

What if...?
I like Binary. 
What if...? she had never had her identity and powers stolen by Rogue and still was transformed into Binary only she would have been Uniary.
