Actually, he only alluded to it. We don't get an explanation, nor have we seen the Doctor do this.
Doesn't mean he couldn't though. A quick time travel to the beginning of the universe would likely suffice, at which point he could maybe transmute the singularity into something that wouldn't form a universe.
Perhaps. It's speculative, but reasonably within his powerset. Time travel's only been used a couple times though, since it's such a cheap win and would make for awful stories.
I didn’t take his words to literal, as in having the magical might to out right de-create the universe. He had no real answer to the dilemma that took place Captain Atom’s Armageddon, or/and was powerless in the actions of Void of recreating the WS verse.
Maybe he has to do something a bit more elaborate, similar to how he came about creating a universe by sending in an exploding men into an unborn reality?
But his full name is Time Lord Doctor. The Doctor from Authority is simply known as The Doctor. If id369 meant Time Lord Doctor, he would have said so.

And I was referring to WS Doctor when I said that if Spawn has some speed feats or something, he could possibly kill him before he manages to get something off.
