I'd imagine that it could, unless the Phoenix Force possessed the ability to resist being pulled into oblivion. That would be like someone greasing the floor while you were standing on it, and then tilting that floor upwards in a bid to make you slide into a bucket. The UN has the destructive power of the editor's eraser upon a pencilled comic page.

By its nature its completely indestructible mutable life-force. It cannot be destroyed. Its energy matrix can be shattered, absorbed, channelled, displaced, but it is pure life-force so it cant die. Just transition from state to state.

It probably could but the problem with the Phoenix is that it's the basis for sentience, and in order to eliminate a target with the Nullifier the user has to focus on it. That's why Reed killed himself trying to use it on a Celestial.
