Wily builds a machine that can spy on Eggman and his plans, but Eggman still wins with the Ultimate Nullifier that he built.

Funny, I wasn't aware there was proof that Wily could knock Robotnik out, which is how Emerl wrested control of it from him.
Robotnik is arguably physically stronger than some of Wily's machines, able to punch a train off of its tracks in one game, and being as fast as Sonic helps as well.
But that's not really important.
Robotnik's feats of technological achievement outstrip Wily's, even his greatest creation, Zero, would be a non-factor in the Sonic-verse.
Capable of highjacking any machine. Well, electronic machine. I assume most of Eggheads machines will be electronic in some form or another.
Edit: Actually, Alpha would take too long to reinvent. Wily never made it, he just simply got his mits on it. Nothing suggests he wouldn't be able to invent his own Alpha though.
But, if we were not to count that, he could use Iris. Iris has control over all machines and is his legit invention. ^^

Well electronic machines would probably not work. A machine capable of blowing up stars though sounds like it should have some electronics built into it. o.o
Not that Wily would necessarily use Iris or Alpha. Just a possibility.
Egg's build the Death Egg in a few days or so Ive read. Plus his hedgehog/super hedgehog countering bots, space armada, space city and multi star buster tech is moe impressive that the bots Wily makes. Especially the speed.

Perhaps you might list some of these technological feats that were actually the game version of Eggman's work. Aside from the outlier Final Egg Blaster, Eggman's technology really isn't that impressive compared to 20XX technology. His exotic stuff nearly always relies on Chaos Emeralds (not Eggman's tech), interdimensional creatures (not Eggman's tech), or the stolen work of previous innovators (like Gerald Robotnik or Emerl/Gemerl).
What has the video game version of Eggman built that does not rely on the above but has the potential to stop time, control gravity, control the weather, rearrange matter, and seize control of nearly any mechanical device on a planetary scale? As for Wily, he has done all of the above in one robot, namely Zero. And in many of his Robot Masters and Killers.
Let's also not forget that Wily has his own planet busters, space stations, time machines, and ship armadas. It might also be worthy to note how versatile teleporter technology is in Wily's armies. Eggman has not demonstrated this similar capacity either in his individual robots nor in his troop transportation capacities.
