Looking back at X-Factor #22. Nate is an immensely powerful, and dubbed as the only fully functioning Nate Grey in any reality. Part of the reason is due to his genetic donors. In AoA Beast realizes what Sinister was up to. And that was to take control of Jeans powers, by creating a vet grown hybrid using her tissue as a medium in hopes of cultivating a living weapon.

AoA Beast, and Sinister only knew of Jeans outpouring of energy within each cell. Little did they know that AoA Jean is actually a descendent of Alpha the First Mutant, and the current Phoenix. This is confirmed in Age of Apocalypse #5&6. AoA Jean is no longer unique in the sense, that Nate would also be a descendant of Alpha. Nate has inherited her power, and her potential.

X-Man #16
Reader: Does Nate’s telekinesis really rival the Phoenix’s?
Writer: According to Moira’s calculation it does, and Blaquesmith wasn’t afraid of him for no reason.

Its actually a self defense mechanism caused by Nate's own subconscious to help preserve itself, by suppressing those massive powers. He does not recover his Hard Psi (TK), until issue 29.
X-Man #41
Nate losses his telepathy becoming Mind Blind. His telepathy does not return until issue 57.
X-Man #46
We see a glimpse of what Nate would be at full potential. By skipping several stages of evolutions he was not meant to survive, he becomes a being of raw energy. More or less the same abilities but more of it, much more of it.

X-Man #61 marks the introduction of Nate as a mutant Shaman. A complete character overhaul, much more serious, mature, and with a new goal in mind. Marvel explains how Nate usurped the Shaman ideology in X-Man #67.
To summarize, Alternate Nate merged with X-Man. In doing so, they traded genetic traits, experience, and merged their power. The final result is Shaman X-Man, who has realized the full extant of his abilities.
The following is an example in the leap in Nates character

X-Man Returns
X-Man apparently dies when he taps into his full power, dispersing his being, and conscious onto every living being across the planet [X-Man #75]. Dark Beast theorizes that Nate is fully capable of reforming his dismantled body, and mind through his own mutant powers [X-Factor #22].
http://img26.imageshack.us/img26/1225/xfactor02239.jpg
Dark Beast theory is proven correct, when Nate does exactly that [See Dark X-Men].
