Darkseid has the full ALE, and used it to enslave cosmics in both universes (Regardless of your opinion on whether the ALE can do it, just let it slide for this scenerio. Chalk it up to PIS.)
In the DCU, he has The Spectre, Archangel Michael, the entire 5d imp universe, and most of the New Gods under his control.
In the MU, he takes control of Pre Retcon Beyonder and Molecule Man, Magus with the Infinity Gauntlet, most of the Asgardians.
He also has Genis-Vell in Marvel (Meaning he can has an agent with future/past sight in Marvel), and Extant with Warlogog in DC (Ditto future/past sight for DC).
Anyone not mentioned is assumed as free of the ALE, and capable of fighting Darkseid. This includes Thor, who managed to escape Asgards enslavement, Thanos of Titan (And his status as outside Chaos/Order makes him undetectable by cosmic or time viewing means), Adam Warlock, Orion and Mr. Miracle (Their ALE experience makes them immune to Darkseid's control, but Mr. Miracle still refuses to use his ALE.)
Lucifer Morningstar and The Living Tribunal are also free of Darkseids control.
The list can go on forever, but presume a good portion of either universe is free to fight.
With the kind of Cosmic backing Darkseid's controlling, can he be stopped?
Considering you gave him control of two fake characters that in that fake story were way more powerful than all of Marvel... ya, no one, conventional anyway.
Even though it should instead be PR Beyonder takes control of Marvel and DC...
Mandrakk, Primal Monitor, HOTU, The Presence, Batman, and TOAA win though.
