I remember team Excalibur being allowed by Merlin to tap into a fraction
of his power source (the Energy Matrix)
they were able to easily reverse a full scale Multiversal collapse,
not 99%, 100% of it.
Merlin, with full access to his power source, unlike team Excalibur,
was not able to even thwart 238 Jaspers' warp,
who was far less powerful than 616 MJJ.
Merlin also created Otherworld, (a pan dimensional-universe)
the Starlight Citadel (an Omniversal nexus)
the Celestial Nullifier (erases any universe in the omniverse)
and most impressively an endless number of 4" crystals
that house the life-force of the Omniverse through which the Celestial
Nullifier can be used to erase any given entire reality via breaking of said crystals.
.. all that and still ... 238 Jaspers > Matrix/Merlin
616 Jaspers > 238 Jaspers.
.... and merged with classic upgrade Fury ... the PIS/CIS weakness is out of the question.

Yea, he restructured the entire 616 Reality in his image,
but that's a minor feat imo compared to overpowering Matrix/Merlin's abilities.

And don't forget during the Chaos War fiasco the writers were throwing around multiverse and universe words willy nilly. There was even a debate on these forums as to whether CK was universal or multiversal, because the writers kept oscillating between universe/multiverse. Damn I wish I had saved those scans
But even then MJJ was OMNIVERSAL. So he's got this.
