Infinity Gauntlet is my overall favourite. Onslaught could have been better, but it was still good.
In today's comics, the Secret War series looks promising...but the delays are really turning me off, and I'm rapidly reaching the point of not caring anymore.

Secret Wars looked good, but it doesn't even look to be around anymore. "I'm Bendis, I can write a million books at once, but they all get delayed and rapidly decline in quality!"
Identity Crisis was good...until the last part.
I've been reading the current Green Arrow volume lately, pretty good stuff. Especially the Quiver story, and Archer's Quest (Meltzer rounded up some great artifacts that are just chock full of possibilities for later stories--this is where Ollie recovers the GL ring that he utilizes in the current GL: Rebirth series)
The Captain Marvel (Genis) Odyssey arc was very good. Loved the end, very, very sad. *Single tear rolls down cheek*. Hell, most of PAD's Genis stuff is awesome!

Dark Phoenix saga was awesome... nothing like it had ever been done in Comics. The art, the writing... instant classic.
Alien Symbiote Saga IS still one of the greatest multi-part stories ever written in comics. It features an originality that hasn't been matched (though it has been imitated)... ANYWHERE else. That and it's repercusions are STILL being felt, both in the books and on the big screen.
Infinite Gauntlet was good, though I've never been totally impressed with Thanos myself... he always seemed like a Darkseid ripoff to me...
