Heres a link to more details synopsis of the three times Xmen crossed over with Star Trek.

http://www.mutanthigh.com/alternatex/trek/

High points include Wolverine getting neck pinched, as I stated earlier, and Data throwing Wolverine around "like a ragdoll"

Its been a while, sometime in the 90s perhaps? The second comic was done after first contact though, so that one cant be too old.

I'd take Star Trek Earth.

All of the street level characters on Marvel Earth are non-factors that can be killed from orbit, and Starfleet has anti-psionic technology like neural inhibitors and anti-psi forcefields and medications, so mind control and mental attacks won't get Marvel far. A few warp core breaches within Marvel Earth's atmosphere and barrages of quantum torpedoes would really f*ck things up too. Plus, let's not forget, Starfleet acquired cloking technology and also has multiphasic cloking (from TNG).

It's basically The Avengers, the Fantastic 4 and a few others that can get into space against all of Starfleet and their tech with Picard and the Enterprise leading the way.

But, all of the above is a mute point if they don't kill Dr. Strange first.
