Actually Bendis said that they have been planning this way back since the beginning of NA with the shadowy figures, the disappearance of Nick Fury, both SHIELD and Hydra going rotten and Tony Stark worrying about the future of the MU. Bendis said that they are not using events like HoM or Civil War to say "It was a Skrull all along" but rather that logically a Skrull invasion would be put on hold for those events so Skrulls could sit back and watch heroes beat the heck out of each other and do the Skrull's job for them.
Personally I think a Skrull invasion would be a good opportunity to throw Nick Fury back into the mix. We also know that one of the shadowy figures (The one that gave Yelena Belova/Black Widow II powers) was a long haired Hydra leader. Perhaps he is a skrull impostor? It would explain why Hydra is going rotten and possibly SHIELD

The "nice" thing about this Skrull-replacement idea is that it allows Marvel to easily retcon many of the recent (last couple of years or so, perhaps even farther back) developments in the MU

Yeah Marvel could use this too their advantage but Bendis emphasised the fact that events like HoM or Civil War could be seen as contributing to this event but in no way is it gonna turn out Stark or Cap was a Skrull all along, the meaning and themes and essential plot lines to these events will remain unchanged
