Neo is pretty cool. But he must be the main-character with the least lines in both movies.
Trinity and Niobe kick ass. I like Morpheus' style, he's cool and composed.
And Ghost has something going for him, but you have to play that Enter the Matrix game to get to know him.

The Merovingian had serious style, but as the bad guys go, it must be Smith.

Trinity looks like a guy, Niobe is way hotter than her. The scene in Reloaded gave me an idea of what gay porn probably looks like. And when it comes to the coolest character I'd have to say Smith, he was the coolest thing in the movie:

I have to say Morpheus because not only does he get better in the films he is also the back bone of the rebellion. Not all the people in Zion believe or follow his views but just look what he has done to the small team he leads. Finally he does not die in any of the films which is way cool.

He is one character I know for certain survives in all three films.!!!

M1 Morpheus had no chance against an agent.
M2 Morpheus cuts and kicks an agent butt.
M3 Morpheus should be able to take and destroy them (hoping here)
He also has the best dialogue! followed by agent Smith.
