In the last comic of Dark Empire 3 (Empire's End), Emperor Palpatine visits Korriban the Sith funeral world. As he converses with the Sith spirits one of them says "Vader's throne remains empty. Have you come to take his place?" That is totally screwed up because Emperor Palpatine IS Darth Sidious!
More likely Sidious/Palpatine lost the title when he was killed in Return Of The Jedi. The truth is that George Lucas didn't state that Emperor Palpatine was a Sith Master until the Phantom Menace was made. Tom Veitch had no way of knowing that Emperor Palpatine was a Sith Master known as Darth Sidious.

Yeah, I think after the next films come out a lot of the things in the EU are going to be wrong, especially about Boba Fett. And in the BFC series Luke finds some things out about his mother, well, those will be wrong.
