For me it was The Wrath of Khan. It had one of the best Star Trek Villains ever and also the ending was sad. [SPOILER - highlight to read]: Spock dies

But they ruined it with the third film. Despite a great storyline they shoulda respected the ending of the second film by keeping Spock out.
