Snake punches Lee's face out the back of his skull.

This being movie Bruce Lee rather than actual Lee, it is slightly less of a stomp in all likelihood, but Snake still wins every time.

Never played MGS, but from what i've heard isn't he like a badass super soldier? Lee is trained to fight, Snake is trained to kill.

Not really, he's a super soldiers by MGS standards but he's on the same level as other video game characters like Ezio, Altair, Agent 47, Max Payne and Sam Fisher. More realistic humans but still better than RL humans. He should beat Lee here.

I'd say Snake would win the majority against Bruce Lee characters who are humans or peak humans. Some Lee characters who are blatantly superhuman would beat Snake.
