Holistically - no comparison between the apprentice of Darth Sidious whose power Sidious considered worrisome via multiple sources, and a noteworthy Sith in Vitiate's Empire that nonetheless wasn't nearly at the same position of power or importance.
Feats - TFU I and II put that to rest.
Accolades - Vader has scaling above Starkiller, Gethzerion, Kar Vastor, etc.

Vader. I'm willing to say that MAYBE Malgus has a chance, but Vader is like the king of the juggernauts and Malgus is like, slightly better than your average juggernaut, so I'd give it to Vader.
With difficulty long before his prime. Given we know that ESB Vader is "far" better than ANH Vader, and RotJ Vader > ESB Vader...
In either case, I think prime suit Vader wins this pretty handily across the board by every metric (holistic intent, extrapolation from potential + training, feats, accolades, etc.)

How can you compare Vader to Malgus?
They come from two different eras where different skills were promoted. In Malgus' case you had to be well trained in lightsabre combat and be a powerful Force wielder. In Vader's case you had to be imposing and ruthless and accompanied by a legion of stormtroopers.

Dilemma of the "false" variety, methinks. Vader has everything you mentioned Malgus had as a result of "different skills being promoted" (not sure what that means lol). It's not "Malgus has this so Vader doesn't." By the time Anakin becomes Vader, he's essentially a war veteran who was DEFINITELY "well-trained" in lightsaber combat and could wield the force quite dangerously.
I haven't seen much to suggest Malgus is close to Vader. You got something that gives Malgus the edge? I'd be interested to see it.
How can you even compare the wars Malgus fought and the wars Vader fought?
The Old Republic era of the Sith was terrifyingly cruel. There was always in-fighting and these warriors constantly honed their combat skills to defeat their enemies(within or outside) and eventually challenge and kill their Masters.
Look at Ken-Ceo Darach's duel with Malgus and Vindican. He owned Vindican but got owned by Malgus. A newbie Malgus was about to give Satele the final blow if it weren't for her Master to throw her lightsabre to repel the attack. Malgus tanked a Force attack so strong which blasted a portion of the mountain. And Malgus still survived.
Even Palpatine held in great regards Malgus' fighting skills. Meanwhile Vader's victories are against opponents who didn't want to kill him or were less powerful than him. Ok: He had a fair victory against the younglings and an unexperienced Luke on the Death Star(but let's call it a 50-50 situation because he lost in his final duel)
