This has been done lots of times and it all comes down to the same debate.

If Flash can speedblitz the Doctor, JLA wins every time. If The Doctor has time to get shields up, fly into orbit, time travel, etc. then the Authority wins every time.

No one else really matters in this fight, because The Doctor can beat them all if he has time to form a thought or two (as could Jenny), but otherwise Superman/GL/etc. are the next most powerful in this fight, so without Jenny or Big D the JLA owns this fight. Simple as that.
