Magneto would have been owned by Owen Reese even back in the earlier days before MM became all Dr. Manhattan-like. He was clearly more powerful than Magneto in the first Secret Wars. I have no doubt that Firestorm could easily replicate many if not all of MM's feats.
Firestorm in Marvel would likely be a beast.
This typically boils down to inter company interpretation. being able to control the molecules of most or all physical substances in the known multiverse is huge in Marvel, but not so much in DC.

Your inter company observation has always fascinated me.
A couple of more examples that always stood out to me are pertain to characters like Quasar and Iron Man.
At Marvel, the pretty solid GL analogue has never been rated highly, and armored characters at DC arent really seen as A list, not even Steel, who's come closest.
Sounds like Firestorms become more powerful then Captain Atom, who used to guest star in his comics just to prove how much more awesome he is.

There's one thing bugging me about Magneto. Could he possibly bend a portion of Firestorm's energy signature? he has manipulated certain wavelengths in the past right?
It depends how fast you think Magneto would sense and manipulate it - especially since he already has experience doing so against a reality warper [not whole, but still].
