Remember that Peter always holds back a lot when he fights. An entire arc was dedicated towards showing just how neurotic he is against accidentally crippling someone, as he did to Sin Eater.

Despite that holding back, he's managed to give better then he got against Logan in their skirmishes. Doc Oct, who didn't have Peter's skill or experience with his powers, managed a KO against Logan using his full strength.

Now, Logan quickly paid him back, but again, Oct in Peter's body is not Peter. It took him years to learn the nuances of his Spider Sense, to the point where he can override Daken's pheromones or clear literal wall to wall sheets of bullets.

Bottom line, at his best Peter Parker should be untouchable, and should be more then strong enough to KO Wolverine every time. And it wouldn't even be very difficult... Parker can simply catch Logan's pathetic stab attempts by the wrists, overpower him, and beat him until he passes out, if he wanted to. Or he could get fancy, dodge him casually, web his arms behind his back, and just laugh at him at he holds him back on the forehead.

Spider-Man wins.
