Hulk changes back into Banner then proceeds to school Magneto with Bannertech. Finally, Magneto ends up depowered and helpless when Banner simply inverts the charge and frequency of Magneto's shield resulting in DNA-specific biofeedback that shuts down his X-gene.

doubt Magneto has the power to rip anything (iron in the blood or whatever) from Hulk's body. he's never attempted such a stunt on Thor or anyone of the herald level.
Even if he couldnt pull it right through his body, which he could, he could just stop the blood flow to his brain. Shred him up through a shrapnel storm until HF overload. Shut his nervous system down by playing with its electrical impulses. Hurl him into space or dump him in the earth's core and close the mantle and tectonic plates above him.
none of that looks at all remotely possible. Hulk's internal organs and processes are as powerful as his exterior and muscles. his hf is good enough to overcome transmutation, in seconds...
don't see any evidence for your speculation. most likely outcome here is Magneto getting an aneurism and then dying, pretty quickly, if that is, he attempts any such bodily manipulations.
otherwise, Magneto dies after a long bout of chucking metal at Hulk only to have it come back at him with ten times the force. Magneto tires, Magneto falls into Hulk's range, Hulk ThunderClaps Magneto to the ground ...

A long time ago in this thread I suggested that Mags could encase Hulk in metal and chuck him into space for the BFR win. I still think that would work.
Magneto has done all these things. Hulk has been KOed and defeated a thousand different ways over the years, his HF has been overloaded and there is no reason whatsoever to assume magneto couldn't stop the iron in his veins from reaching the brain for example.

BFR would be so simple and quick, it would take the fun out of this. Magneto can still put the hulk down through cumulative damage, and physiological manipulation. Another incapacitaion option is to slash and shove huge chunks of metal inside the hulk's body and keep'em there to prevent regeneration and recovery of function.
