i don't think it's completely implausible that the matrix cannot manipulate the RSI, especially when the RSI is WITHIN the realm of the matrix itself. there has to be some form of manipulation imposed on the RSI's themselves, or the matrix could induce the brain of a "newborn" to produce its own RSI... meaning the matrix helps the "newborn" brain to produce an RSI that can actually look like the person in the future. that way, the physical looks of the "newborn" wouldn't rely on the matrix itself...
