I've always liked the storylines to Twilight Princess and Final Fantasy II (the real one). So dark.

The plot was pretty amazing but I don't know if I'd say it was the best.
Final fantasy VII has, I feel, become largely underrated due to how it has been perceived to be so overrated in the past. People like to find faults or dispel the "myth" of how great it really is. Truthfully I think it definitely ranks #1 in storyline. The sheer execution of the storyline was incredible.
I'd also rate IX more highly, and Vagrant Story as well if it counts.
Vagrant Story's probably the closest game to Tactics there is. Developed by the exact same team, both share the same setting (Ivalice), and both have crazy amounts of storyline depth.

If you just go by the games, Halo has massive plot holes (I don't the games ever sucessfuly explain why the covenant are so hell-bent on exterminating Humanity), but when you factor in the novels, the vast majority of the holes are filled in, and it makes alot more sense.
