Um, just throwing this out there... but Magneto has control at a subatomic level, which is a couple notches above Apocalypse's molecular control over his own body.
Sub-atomic > Atomic > Molecular.
I'd go so far as to say that Magneto would be able to completely nullify Apocalypse's molecular control. Either way, Magneto has much more fine control.

He is caught off-guard by an amped Psylocke, who remarks 'the force of the man' and that in normal circumstances she doubts she would even come close to hurt him.
Xavier and Jean combine their power and try to break through Magneto's psychic defenses, while he takes on the other X-Men, but he still isn't put down.
Magneto's telepathical abilities are debatable, and vary from writer to writer, so the scans from the latest post should be taken with a grain of salt. That's about it for now. Next, I'll do a section focusion on his physicall abilities.

Impressive durability feat. He gets sucker punched by Namor from behind twice, breaks out from Hercules's bear hug, has Namor pound on him in water under sub-freezing temperature, and he still manages to stay consciouss and save the Avengers from Warlock's attack, all this while holding back, having no intention to hurt the Avengers.
Takes a variety of attacks without his shields, including sonic, concusive and Wolverine's claws, and afterwards he still manages to go physicall against Colossus.
Takes attacks from Rogue, Quicksilver, Wolverine who puts his claws through him, all while being attacked by Jean and Xavier on the mental level, afterwards the famous instance where he rips the adamantium out of Wolverine takes place
It makes more sense to make a new thread on the same topic? Well, I can't say I agree with your logic. But I'm gonna stop posting here... I don't have any scans or anything.
