After a brief battle between "Trapper-Boy-Prime" and the Legion, he is transported to his younger self. When the younger version of Prime attacks his future self, they are seemingly erased:

actually, it was explained in the story that TT's powers are exactly what prime will not be retaining - as those energies, and the person utilizing them, are in a constant state of fluctuation:
that makes a lot of since but 1. what part in the scan did it say that prime would not be getting TT's powers (in one time line he must have) to me it just said that anything is possible. 2. he said to his parents don't want what happened to his old girl friend to happen to them. I just assumed that, that meant something different then just killing her i could very well be wrong about that since they don't say what happened to her. 3. TT had red glowing eyes as well.
There's something I don't get: If that Legion is from the Earth-Prime universe, and Superboy Prime is the Superman of that universe, then how could the Legion have formed there, since the Legion was supposed to have been inspired by the heroic deeds of Superboy/Man?
Hes not evil though. Hes screwed up and eventhough his actions are wrong I cant see why people cant at least sympathise with him ie 90 % of people in the same situation as SBP would have ended up evil as well.
Hes no Dr Light or Lex.

he killed plenty of heroes, and mocked the ones that he didn't kill. sure, you have sympathy for the guy, but there's no excuse for what he did. he even allied himself with the sinestro corps and wanted to destroy the earth (and destroyed one in another universe). there's only so much leeway you can give a character, imo.
Sure so if you were in the same situation as him you're pretty sure you wouldnt have ended up evil? Have you even been in any situation comparable to what SBP's been through?

he's not the first so called hero to experience loss. most of the x-men have lost people. martian manhunter. superman. kyle rayner. batman. thor. the hulk.
they all lost people close to them, and they didn't turn bad. sure, prime going bad has reasons behind it, but he is bad. he's not simply misunderstood. he wanted to shatter oa. he killed e2 superman among others. and now look at him. he has a higher body count than lex and doctor light combined. just because he's not a rapist or a manipulator doesn't mean he's not a bad person.
Thats not comparable SBP lost a whole universe. Secondly when all this happened he wasnt an adult (which makes it harder for him to deal with it Batman is still not comparable) he didnt have anybody to talk to and was even manipulated into thinking the heroes were evil, thirdly he was actually driven almost insane those examples are different. Its not just about him experiencing loss there are other factors as well which make it his situation different from the examples you have listed.
To elaborate further some of the reason why certain heroes havent turned out to be evil is because of the people they know eg Batman had Alfred the X-men had Professor X and Superman had his step-parents. How is a teenager whos almost been driven mad and is being manipulated to do evil supposed to turn out good?
