I think SHIELD has the biggest number, SHADE the most super stuff, and Checkmate's in between, with a mix of metas and trained agents.
SHIELD has very few super agents. Mostly, Supers aren't part of them but do come when they call. They have some low-powereds but very few on staff.
Checkmate has August General in Iron, a Rocket Red, and Fire as it's heavy hitters, but also a lot of smart/skilled people like Mr. Terrific, Sasha, the Thinker, and Tommy Jagger, and some other metahumans.
SHADE has some weird stuff, including at least one small super team, and Frankenstien. They had the Freedom Fighters, but lost them. Also they do have the odd bizarre super-science project. Also how good they are depends in part on what version of Father Time is in charge.
