To be fair, every time we've seen Storm come up against Magneto, it's been as part of a team and therefore she's had to be played down to give every member a moment to face off against him.
If Ororo really cut loose and showed off what she's capable of, I think she and Magneto would be evenly matched. He's immune to her lightning bolts, true, but they're hardly the only weapon in her arsenal.
In the past, Storm has used a tornado to drawn the air from Magneto's lungs, dehydrated him, resisted and redirected his electrical attacks, and hit him with extreme cold and hail. All of these weakened him severely. As well, she's manipulated the air pressure in someone's inner ear to disorient and disable them, and most of Magneto's powers require concentration to use.
I'm not saying it'd be an instant win, but I do think she has a lot of potential to stand against him. Out of the X-Men, I think only the telepaths are better suited to tackle him one-on-one. Or Sunfire, since when any object gets hot enough it loses its magnetic charge.
Spider-Man, I agree, wouldn't stand against Magneto for long on his own. The only weapon that would really count in that fight would be his mind, rather than his spider-powers. If he could goad Magneto into not fighting as intelligently as he could, and lure him into some kind of trap, it'd be one thing. But a straight-up fight? I'm not sure he'd do too well.
