He gave a very polite warning which would have helped Tom had he been smart enough to listen. He wasn't and instead chose to attack the messenger. Then he failed and ran and hid.
Albus didn't want to be responsible for another person's death resulting from a duel he was in. Harry kicking Tom's ass on his own is of no concern to him.

I didn't lie. I'm not you. Albus moved Harry when Harry was too close to his duel and could potentially be harmed as a result. That's a deep fear of Albus' due to his past. Harry vs Tom is not a result of Albus at all and clearly Harry could handle himself.
