Bourne is limping and in bad shape at the end of his movies. Bond has that mystical "IT" that says no matter how f&#%ed the situation seems, I'll get out of it and do it in style.

And he has Q. Some rocket-up-the-ass contraption would probably spell the end for Bourne.

100% correct.
James Bond would win, not because he is more skilled than Jason Bourne (arguably Jason is more skilled) but because James just has the (what you call) 'it' factor.
The more messed up the situation the more likely for him to win, and win in an extremely fashionable and appealing (to the ladies) way.
