Maverick Hunter Zero has received reports on two unknown Reploids (later to be revealed as cyber-ninjas) wrecking havoc. Upon arriving at the scene with X and Axl, they find Sektor and Smoke, along with Sektor's Tenkumin clan causing general mayhem. They even KO'ed Sigma and his Mavericks.

While Z and Axl deal with the Tenkumin, Zero has to face off against Sektor and Smoke.
