The CIS was taken down by the Republic which is a weaker form of the Empire.

The CIS would have won had Sidious not shut down the Droid Manufacturing Facilities. They had strength in numbers.

Please Dooku and Grievous were killed. The CIS basically only had the CIS council now to lead them and none of them know how to command an army. Episode I showed that with Gunray.

And the Republic had better ships which are far weaker then those the Empire had. An Imperial Star Destroyer >>>> anything the CIS has

The CIS was never supposed to win. They were composed of factions Palpy wanted to destroy, so he would have complete dominance over the universe. Sidious started the Trade Federation attack on Naboo, used Dooku to organise an Alliance of Bankers, Trade Federation, techno Union etc... That way he would be justified to send in his new clones to wipe them all out and KABOOM: the Empire is on the way.

(AOTC Novelization) It is speculated that "units" refers to military units rather than individual clones, as the GAR was able to keep Separatist strongholds under siege for months at a time. In it was mentioned the fact that the Republic only had enough soldiers to place one on each of its planets and have few to spare.

While one on one a clone was equal to a battle droid, and inferior to a super battle droid (AOTC Novelization), their superior creativity, ability to seize the initiative,and space superiority(AOTC Novelization), when combined with precision strikes and insurgent actions of the specialized clone units such as the Republic Commandos, ARC Troopers, and Clone Intelligence units, the GAR was able to slowly gain ground in the war.

But teh clones didn't go "one on one" with droids.

By the looks of them, they used small units tactics with mobility focus. Sooner or later George tells us about the "Thunder-war" doctrine that was invented by some Republic leader. Once the air superiority is taken, tanks of some sort make a breakthrough followed closely by mechanized clone units. Behind them, conventional infantry pours in.

This will be all covered in the upcoming tv series... I fear...
