I don't think they would have a problem sneaking in and taking control of the command center. However, defeating all the Joes is not going to happen. Sgt. Slaughter in the cartoons and comics was nearly invincible beating up on Serpentor (combined might and intelligence of greatest warriors/leaders on earth).

Snake eyes is like a Batman/Daredevil. Duke is just tough to beat, so if Flint. Roadblock, Lady Jay, heck Scarlet was tough... Don't forget Quick Kick.
